I believe I know what you are talking about, if I am correct then this should work;
Go to settings, and then click the advanced tab. Uncheck "Log in automatically to mywot.com and enable features that require the add-on (recommended)"
Click apply settings, close Firefox.
Come back to the WOT website, and login with the account you are trying to use.
Go to your profile page, you should be able to synchronize your new account now. :)Finally, (I would recommend) to check "Log in automatically to mywot.com and enable features that require the add-on (recommended)" again.

Connecting a new install to an existing account
I just installed WOT on my office computer this afternoon and when I got home I installed it on my home machine, too. During the home install, when I got to the page where I can create a new account, I was unable to find any way to log in to an existing account and I cancelled the new account creation.
Now, the WOT drop-downs always show me as not logged in and offer the 'register' option. If I pick the 'Register' option, I am taken to a web page that says I'm logged in.
So the web pages are getting whatever cookies they need to know I'm logged in to my account, but the addon itself is not. I tried uninstalling it, but apparently it doesn't clean up very well because after a reboot and reinstall, it still had all of my settings and even automatically logged me in -- but only to the web pages, NOT the addon.
On a slightly related note, I use an addon (Skipper) that remembers usernames and passwords and it WOT's login page is the first I've encountered that doesn't work with it.
PS: The first time I tried to submit this I was told I needed to register first despite the fact that the page included my user name and a LOG OUT link at the top right... Sigh.
