UPDATE from April 2014 GitHub is now splitting into github.com & github.io. github.com will contain only official GitHub pages, while *.github.io will be for the GitHub customer sites. At this time Google Safe Browsing still lists 89 of github.com's 500k+ pages as having 1148trojans, 512viruses & 167exploits. During this transition I would expect GitHubs'safety to improve, but until then the site remains as suspicious due to the third party customers.
