I just used this website to convert a very long 44 minute youtube video into a 1 minute .avi clip.
There are no obnoxious ads or limits (that I know of) given during the conversion process for videos that can be converted via a youtube link. On the download page there is an option to download the video with an accelerator and recommendation options (it's a small check box) which is optional. I assume not unchecking the check box is where alot of people are reporting getting malware from. This website overall works very well and I haven't had any problems with it, although I would suggest using an ad-blocker and pop-up blocker when on the website.

Clipconverter.cc used to be my favorite media conversion site, but it has taken a sad turn recently. Sometimes when the download page loads, there will be a checkbox that asks you to download the file via clipconverter.cc accelerator. The box is checked by default and the offered accelerator is malware. Before you download a file, make sure you uncheck the checkbox if you see it.
11/22/14 6:27 PM Update: Today, when I tried to convert a video, I was redirected to a shocking terrorist page that said "Long Live Palestine. This is for Palestine, Ramallah, West Bank, Gaza, It's about time we globalized the intifada, Listen close I've got six words for Obama, Long live Palestine, Long live Gaza..."
When you link a video from youtube to convert to mp3, the resulting download is video.mp3.EXE.
Clicking the exact same download link a second time downloads the mp3 file intended, though.
The executable is 847kb and scans positive for malware. Scan done here: https://www.virustotal.com/en/file/ebbd64821eaa44f8dd5e4089235caf1ddfcd811ec3fc66d1158e8726cf6595e6/analysis/1413054422/
