You appear to be confusing ratings and comments. Comments do not affect the reputation, which is computed from ratings. Leaving a comment is optional and people who feel strongly about the reputation are far more likely to also write a comment. As a result, comments often represent the minority opinion and can therefore conflict with the reputation. There are typically ~10x more ratings for any given website than there are comments. What comes to naturalsociety.com, the site appears to be controversial, because it promotes homeopathy and alternative medicine over vaccines, for example. It's also a good example of how the people who wrote comments are in the minority and chose to write a comment, because they disagree with the reputation. We currently have only 15 comments for the site (of which 12 are positive), but over a hundred ratings.
